Which airport is closer to central Tokyo?

Haneda. Rail to Tokyo Station is about 29 min ride time (¥540) from Haneda, versus 60 min (¥3,140) on the Narita Express or 82 min (¥1,060) on the cheapest Keisei route from Narita. Narita is still perfectly workable — it is simply a longer, costlier ground leg.

Should I take a cheaper flight into Narita?

Do the math per person, round trip. The ground-leg difference between the airports is roughly ¥2,600 and about 31 extra minutes each way on comparable rail. If the Narita fare saves you more than that, take it; if the flights are close, Haneda wins on convenience.

What about late-night arrivals?

Haneda handles them better: the last Keikyu train toward central Tokyo leaves at 00:08 (weekdays), and flat-rate taxis run all night. From Narita, the last Narita Express departs at 21:44 — after that you are down to buses and long taxi rides. If you land after 22:00, favor Haneda.
